At wits end with electrical demons

Fixing a ducati panigale 1199 2012 that was left out in the rain for several months and pretty abused in general. Had a BBS error light and sputtering/ throttle response problem even before it was left out. At customer request I'm attempting to fully repair the bike. Everything cosmetically and mechanically wrong with it was repaired (fairings, rearsets, clip ons, levers, etc.) Bike still ran and drove with the BBS and would show MPH and gear but intermittently shut out. Replacing the gear position sensor only made things worse as it cut out the Gear shift and MPH until it gets calibrated. Took it to a Ducati dealer to teach the sensor and they couldnt get the diag software to connect, quoting the BBS issue. Replace the BBS and still no ecu communication, only option left is replace the ECU. Ordered an 1199 ECU off Ebay Part number is 2 digits higher than the stock one but seller swears compatibility. New ECU primes fuel pump but wont power the starter.
 
Have you checked continuity in the wiring? I experienced corrosion on an ECU pin that did dodgy things with a MAP sensor.
 
I'd shotgun a guess at corrosion on a terminal, mouse damage to wiring, or a bad ground. I doubt the BBS or the ECU would be bad. I'd put the original BBS and ECU back in and start inspecting the heck out of all the wiring, connectors and ground terminals. Unplug everything and inspect.

Then i did the calibration steps(which didn't match the instructions precisely). After that bumbling in the dark calibration, the bike started and showed gears etc.

I would go back to original ecu and new bbs to try and calibrate. Since that was the original problem based on your description.

Im about to have to just trace the whole harness and check it bit by bit. i only noticed corrosion on one area by one of the fuses on the left side, but thats been fixed already. Could be symptomatic of another issue though.

Already tried it. still no dice calibrating the sensor.

The method i used did not require dealer or diagnostic software. There are instructions on the internet. Sounded like you took to dealer only for this and they couldn't communicate with bike. Ignore if you tried it. If not, look up gear position learning, i think it's a technical service bulletin

IIRC, it very much depends on the year and model. If the bike put itself into the mode with a flashing gear indicator "--" where N would normally be, or something similar, you may be able to do the procedure without the dealer scan tool.

The procedure doesnt work, it never goes into the learn mode with the blinking "-"

The instructions were slightly different than what the bike did in my case. It didn't beep and pulling the clutch lacked acknowledging indications. I went ahead with going through the gears while bike on rear stand anyway. That's why i mentioned "stumbling" through the procedure. Go through the gears in the sequence the instructions call for and then power cycle the ignition to save the values.
