I've one of the smaller single hand rivet tools as well .. I think they can be made to work, just found that when the rivet shears, I usually got my fingers pinched.

The tool had end pieces for various size rivets, I found I had to use a slight larger diameter drill (from a numbered drill set) to give the rivet shank just a bit more clearance. I think this was for the 3/16 inch end piece. Was only 0.005 to 0.010 inch as I recall.
 
Did you remove all of the old material from the inside the cans (clean out) and just use the new pack provided in the kit? Wondering if I should try cleaning any of the inside. Also I noticed the kit calls for using some "black sealants" on the edges.. do you know what that is and did you do it?
 
Seth, I removed most of the packing in the middle "can" section, enough to make getting the replacement to slide inside easier (some of the glass fiber had melted to the can interior, and I just used a scraper to remove most of it). ... You DO need to leave the packing that may be in the end cones - the kit does not provide replacement.

Re the black sealants, I think they were referring to RTV, but my cans didn't really seem to have any on them. And since the exhaust is on a race bike, some minor discoloration due to exhaust gasses getting past the joints aren't of concern to me. I also noted that the end cones fit the cans quite snug, so I decided not to worry about it. It certainly would not hurt to apply a thin film of high temp RTV to the joint.
