EB won't hurt your trail braking, it is basically like a rear brake. And I often use the rear brake from the point of turn-in to apex.

I don't use it straight up and down (no weight on the rear), but after I have initiated turn-in and I'm trailing off the front brakes, I'll introduce some rear brake to help slow/pull the bike to apex. That method is really handy on decreasing-radius corners.

On bikes with no slipper clutch and no way to manipulate EB via electronics, I will modulate the clutch to apex, using EB as a rear brake. As I trail off the front brakes, I modulate the clutch release to apex.
 
They do have slippers all panigale do.. I believe he is referring to an aftermarket slipper as some kits really up the amount of slippage

this is definitely true. every bike I've owned in the past 5-6 years have had slipper clutches, and while they will prevent engine braking from locking up the rear, it takes a very, very sharp jolt that unsettles the bike, to get a stock slipper clutch to slip.
 
EBC on 3 is a must for fast track riding. Engine braking changes the geometry too much too fast. On my previous twins I would manage engine braking with the clutch, pulling the lever in on downshifts and releasing it slowly. So much easier with electronics!
 
The 899 was terrible in this regard. This 1299 I can take my hands off the bars for a stretch and it just rolls like a IL4.
 
The topic on whether or not to use engine brakes in a corner is debatable. There are many ways to take a corner. TOTW vs Motovudu? :D

I find that charging into the corner while using maximum engine brake to complete the turn is much safer than trail braking into a turn. I have been trying different settings and I am comfortable with EBC set as 1...
 
Incidentally, is the fuel consumption up by much with EBC constantly on 3?
 
I'm guessing fuel injection is cut off, EBC only allows air to flow in by opening throttle.

??? EBC opens the throttle slightly (with fuel injectors on) to get rid of the back compression - it depends on how much by the setting you are on. I am quite sure the effect on your fuel consumption would not be noticeable.
