Exactly same thing happened to my sp2. Dealer covered it under warranty and on a new one I asked them to add extra shielding on the inside and hasn't been an issue since.
 
The air between the exhaust and inner shield and then the inner shield to the outer shield acts as an insulator.
 
From my experience the only heat issue after removal has been discoloration of the epoxy on the carbon exhaust cover, almost identical to op picture. The bike seems to run cooler, although the thermostat replacement with the wide open cbe manifold also causes a longer engine warmup. There's less perceived heat because of the increased airflow around the exhaust ports and there's not as much heated insulation
