Yes, this bike will cause lower back pain if you ride with your knees together mostly. Tank is narrow which will cause your knees to be together vs apart. When your knees are together your hip can not rotate forwards. If hips can't rotate forward your lower back will be convex which is not natural for it.
Rear set changes won't dramatically change knee abduction/adduction and subsequently the hip and lower back alignment.
My 998 has a seriously narrow tank and I don't get any more back pain than on the V4 or other bikes with fatter tanks.
Both have rearsets that are higher and a little further back than standard, I find that this puts more pressure through your legs, taking some weight off your backside and arms. Worth trying.
It goes without saying that staying loose and moving around is essential. Sitting static and tense can worsen comfort.
