My point of break-in is to follow manufacturer's instructions. They built the bike, they warranty it, and they know better than me. It's not a fact, just a safe point of view.
Now, that the motor is "broke-in" as in it's loosening (thanks for the word I could not put my tongue on, like the clitoris of the Asian waitress of the restaurant down my flat, but that's another story), it is a fact.
I experienced it with my Diavel, which has now 8.000 km as I am letting it go for the Panigale, and it never have as fast and dynamic as of lately. Broke in done according to the manual, and from 2.500, have been daily breaking any law they ever dare to write about road.
With my previous bike, I experienced it too, and it was a Yamaha YBR 125 custom.
